About webcomics, Homestuck is pretty much the only I've read. I am happy of having read it, though. I also liked quite a lot Problem Sleuth (I read it after Homestuck).
When it comes to manga, maybe FullMetal Alchemist, or maybe Bakuman. Both are finished, but I kind of prefer when something is finished well than when it just keeps dragging on and on and on ((I am thinking of Bleach and Death Note's second parts, which I never got to read)).

Aside from Homestuck, which remains as my favourite, I regularly check xkcd, Dinosaur Comics and C&H. I particularly like Cucumber Quest and Ava's Demon for their gorgeous art styles.

For webcomics, I'd go Homestuck, Ctrl Alt Del, Gunnerkrigg Court and Looking for Group (though I haven't checked the last in a while). A Magical Roommate was fantastic whilst it lasted (despite the.. less than amazing art), too.
Manga-wise? Hetalia. I adore history and comedy, so...also, some of the stuff the fandom has done is brilliant.

I don't read webcomics I guess, but if I have to choose a favorite, it's xkcd.
As for manga, currently I really dig Yuri Mekuru Hibi, really absurd yuri comedy that somehow interests me, maybe I need some time to think about more of my favorite manga.

So yeah that, also problem sleuth was a great read.
